help: manual transmission knock when apply brakes

In the video below, you can hear 3 knocks at 11, 15, and 16 seconds when I apply the brakes firmly 3 times. I can feel the knock in the shifter as well. I can reproduce it both in gear and in neutral. I can also hear it when I go over a speed bump.

Any ideas what this is?
